Go to Contacts, and select a contact from My Contacts. Make a Skype-to-Skype Call or Video Call.

My contacts is where your Skype contacts are listed while All menu is for both iPhone and Skype contacts. To view your Skype and iPhone phone-book, tap Contacts.
